Mother is strictly story based and they haven't demonstrated talent in that department, especially not the kind of story telling that is necessary for a Mother game.They didn't have experience with platformers before Donkey Kong Country Returns either. I want to see how diverse their talent is.
Since Retro's last stint in the Metroid series, Nintendo has had one released game and one unreleased game. The released game sold below expectations, rated worse than nearly every Metroid game, and the fanbase hated it with a passion. The new one coming out has some good reports about it, but the style is very strongly hated and the fact that it is a spin-off rather than the Metroid game that people have been waiting for since 2007 is putting people off something awful. Nintendo is not so shortsighted a company to understand Retro's significance. Heck, I recall reading a rumour (and it may have just been a rumour) that Nintendo got really haughty about Retro being given so much praise for Prime, and decided to work on Other M itself to show that Metroid is bigger than Retro.

I don't know why people would expect them to make a 3D platformer. They had the technology to make a 3D platformer, and willingly chose to make 2D ones. I don't think DK64 means very much to retro, lol

IMO, Metroid Prime 2 is absolutely top tier and comes very close to the original, with much higher highs and lower lows. Nothing in Prime is as amazing as Sanctuary Fortress, but on the other hand nothing in Prime is as obnoxious as navigating Temple Grounds.I don't know if I'd consider Metroid Prime 2 and 3 to be top tier. They're good but I wouldn't put them on the level of the original.
