A few notes:
Rogue One had some pacing issues in the beginning but ultimately ended up being a journey through the universe of the Original Trilogy. I got a lot of what I had been hoping to see on screen following Empire and Jedi - cool Imperial uniforms, different Storm Trooper variations, more AT-AT's, more insight into the structure of the Alliance etc. Definitely a fan's movie and I'm sure many would argue that this "fan service" detracts from the actual film. That said, the movie excels at giving viewers exposure to the world of the Original Trilogy (something I have wanted for a long time). It feels like someone took the Hoth battle and stretched it out into a full length film. It is imperfect but the way in which it fleshed out the universe far exceeds the disjointed world building of the prequels.
Jedi beats out Force Awakens simply because it closes out the original story. This could change as 8 and 9 may make Force Awakens a better beginning than Jedi was a conclusion. Hard to say at this point in time. Overall Jedi had higher highs (Luke vs Vader, Speeder Bikes) and much lower lows (too much time with Jabba and Ewoks) than Force Awakens. Both are retreads of Star Wars with a new Death Star. Force Awakens is certainly a much more consistent film. Every time I watch Jedi I think about what could have been if the second death star and Ewoks had not been included.
Similarly Clones beats out Phantom Menace because it does not have child Anakin blowing up a ship and Jar Jar fumbling around a battlefield. Darth Maul battle and Pod Racing were the only good parts of Phantom Menace. Clones suffered from a terrible romantic subplot, CGI, 50's diner, and Yoda fighting but at least the viewer is not made to suffer Jar Jar and child Anakin.
