He was intended to be a puppet but after the puppet kept failing they turned to CGI as a last resort.

Anno and Higuchi are big fans of old school special effects, so I'm sure they gave it their best shot. They sound happy about how the CG turned out though.

I haven't seen the movie but I never once thought from the trailers that Godzilla was entirely CGI.

Yeah, it's a regular occurrence with some people for sure (see James Horner).
