Why did Shakespeare in Love win the Academy Award for Best Film over Saving Private Ryan and The Thin Red Line? Why did Hitchcock or Kubrick, two of the greatest directors that have ever graced us, never win a Best Director? Why were so many of Hitchcock's films snubbed? Why was 2001: A Space Odyssey snubbed? Why did Citizen Kane not win Best Film? Why did it take Scorsese so long to win a Best Director? Why was Drive snubbed?

Greatness is not appreciated when it arrives.
The Oscars always deal with the context of each year they hold them. It shouldnt be treated as a barometer for greatness throughout the years like people do.
In defense of the Academy lol), Cloud Atlas was quite polarizing so it's not like this is just some giant disconnect between a universally loved film and the Academy. I really enjoyed it, myself, but it was never going to be in contention for any Oscars.
Tree of Life was equally polarizing and it was nominated for Best Picture, Best Director, and Best Cinematography. I think Cloud Atlas could have exerted a 'contemporary' presence in some categories especially Best Original Score.
Lies, The Tree of Life has a 84% on RT. It was not nearly as polarizing as CA.
And it won the Palme D'Or, so it had plenty of positive critical momentum to push it to an Oscar nod. Not to mention, Malick's reputation. Regardless of anyone's opinions on their films, Malick's body of work is undeniably held in much higher regard than the Wachowski's.

Amongst professional critics, yes. Though I acknowledge that professional critic opinions hold more sway with Oscar nods over the opinions of the general population.
