I know you could save from the menu on the N64 game, but if you turned it off and on, you started either in your house in Kokiri Village, or in the Temple of Time (or if you were in a dungeon, you start at the dungeon's entrance.) the opposite is true. number of discharges is what's going to affect your battery over time. Yeah, it's definitely intentional for the Kokiri to not appear until you get close.
