The cassette you can see in the Documentation page says N313 so either Kojima forgot about Grey Fox's operation or Big Boss only warned about Snake.
He only suggested it to him. Doesn't mean he actually did, there's no evidence to support that he changed his face as well.
2: village scene was cut, kaz scene should had been something you've seen if you've finished the game because it's when he's addressing the troops about spies, and if you go back to mother base while in the red you get that cutsceneI just beat it last night.
I loved it.
However, I need answers for the following things [Please don't mention anything from the deleted "Mission 51" from the Limited Edition's Blu-Ray making-of disc. If any of these are answered there, just let me know that and don't answer the question here. I am going to watch the Blu-Ray tonight].
1). I didn't understand the "Operation Intrude N313" tape side B screeching sound - what was that?
2). I missed the following scenes that were shown in the trailers: Snake walking through the burned African village then screaming in the smoke, Kaz taking off his glasses revealing his white eyes and the soldiers fighting where Snake intervenes and makes the soldier stab himself.
That is all for right now I think.

Based on the "Quiet and Snake frolicking in the rain", I'd say definitely.
I dunno, Miller gives Ocelot a serious run for his money in this game. There's like four or five heavy slash moments between Miller and Venom.
That could explain how Venom remains impassive to this

I mean, there's no reason Venom not believing he's fertile, but then again, in the eighties/nineties; condom use was less proeminent than nowadays.

I thought he did? It sounded weird that this would make him sterile because I somehow remembered that Big Boss was already sterile because of radiation or something.
The main missions in Chapter 2 are essentially side ops.

What do you mean ? He's pretty good. Also, in the game itself there are better Soldiers than Big Boss. Look at the S++ Soldiers.

Pretty sure the animation for the village scene got shifted to the quarantine ward, I think.
This. And also Solid Snake had the "inferior genes" and was still a super soldier. I think part of it is that it was never all about the genes.

Big Boss was a badass soldier, but he was a legend because he was a charismatic leader who spoke to soldiers' existential crisis when no one else would. Solid Snake is the dude who actually does unbelievable god-tier shit like crawling through a microwave tunnel and then beating the villain in a bareknuckle boxing match.
Also, isn't it mentioned that Venom was previously one of the best soldiers on Mother Base in one of the casettes?

It really explains why Miller was so hell and fury about getting Quiet off Mother Base. Nobody likes romantic competition. ( ͡° ͜ʖ ͡°)
Also at the conclusion, it actually makes more logical sense for Miller to just swear Big Boss off entirely, as he essentially left MSF (which was more Miller's baby than Big Boss's anyway) in its ashes for Venom to build back up.

Yeah, as I've stated earlier, Big Boss is a good soldier, but a better talker.
People say he is the guy you kill in MG1 and not the real Big Boss.
Besides the now retcon mg1? I don't think so. My headcanon has him surviving mg1 tho lol.
The game says it in the timeline at the end.
It's easy to have battle instinks. Just don't shower much between missions.
I chuckled after the interrogation scene

Clearly Ocelot is understanding what Ocelot is going through and needed to remind him that Quiet feels similiar and that he should go back to a fair contest for BB's heart.

Also, Big Boss's achievements were deformed and blown out of proportion to make him a living legend. Plus, it is very possible the Medic was younger than Big Boss, explaining how he seemed more agile than BB in the previous entry.
Gets into the 4th wall aspect of it too, namely, the player has been "training" for the role throughout the mgs series.

Well at that time Ocelot was the only one who know who really knew what Ahab was, which I guess supports your point/observation even more.
The tape is Operation N313, either stop the video right before he puts the tape in the Bitcorder or got to documents on the IDroid, go to key items and scroll to the bottom, it says Operation Intrude N313.
Notice how Venom puts the tape in and the blu light comes on, when he walks back to the mirror, he covers the whole shot kinda like a transition, when the transition has ended there is no blue light from the MSX, he is in his demon "mode", it tells us he's just heard something he didn't like. Clearly Big Boss telling him he's going to die in the matter of minutes.

Ocelot doesn't know who Venom is though. He says this in the doublethink truth tape.
BB "Can you keep it up"? "It's a hell of a lie".

The above isn't gonna be 100%, I'm not playing right now but that's more or less what gets said.
Anyway my point is, NOBODY apart from Big Boss and the vegetable Zero knew who Venom really was until Big Boss has his resurgence and Ocelot undone his self hypnosis.
I kind of like the Venom twist. Big Boss is a great soldier no doubt, but this further cements that "Big Boss" is about the idea rather than the man. Its about passing along the meme and not just cloning his genes. A man can become an equally great soldier with the motivation and support, as shown in the S3 plan. Big Boss himself only became Big Boss thanks to the support he received in Snake Eater through Fox and the Boss. We get to see the inspiration for the S3 plan here I feel.
Other games we had the Patriots pulling the strings behind the scenes, but here we have Big Boss pulling most of them. Zero gives him safety and Venom, but Big Boss runs wild with it. He used Venom, Miller and the Diamond Dogs as puppets to cover for his ultimate plan, Outer Heaven. He is no legend, he is only a man after all.
Its certainly not done as well as Id like, there are unanswered questions still. One touch Kojima has lost, and I believe it started with MGS4, is the attention to detail. Plots and characters are not fleshed out as well as in MGS1-3. Its too bad.

I thought Ocelot said he hypnotized himself into believing Venom was the real Big Boss? He tells Big Boss he'd have no knowledge of John existing while he was working with Venom

He basically did the same thing in MGS4.
I was wondering what was the state of his hypnosis throughout the game. I kinda took Ocelot saying to Eli that "your father isn't here" as him knowing that VS isn't BB. But you're probably right, at this point Ocelot didn't even know that Eli was BB's clone(?) and it was more like a wink to the audience.
Also, what even is Ocelot at this point. The guy hypnotizes himself like nobody's business

My question is how ocelot knew to undo the self-hypnosis. Like did he leave a message for himself, did the tape the real Big Boss send have a hidden phrase in it, how did he undo it on himself since he'd need to have no knowledge of that as well?

Maybe he had a trigger that he knew would happen and he used that.
