The easiest part of the system to understand is the basic chain system. Each time you shoot an invader, a chain counter begins and a timer starts. If you shoot another invader before the timer runs out, the timer resets and the counter increases. If you fail to shooter another invader, the chain resets to 0. This is important because you get an end stage bonus for the highest level your chain reaches and your chain directly influences your Rate (which is your multiplier).
If you shoot 4 invaders of one color in a row, the last invader drops an item upgrade based on color (blue = ddp laser, green = multishot, red = bomb, black = shield, white = nothing). White does not interrupt this, as white is sort of a "blank" enemy of sorts. It doesn't affect your meters or your chains in anyway, aside from the level chain described above. Once you get a weapon upgrade it starts decreasing based on a timer. It is possible to hold your weapon however by pressing the left or right shoulder button. When you do so, you revert back to your normal shot until let go of the button and resume the timer and item upgrade.
The feature meter in the game is the most important. To build up the feature meter, you have to destroy invaders in a specific order based on type or color. If you destroy 4 invaders of one color in a row followed by 4 invaders of another color (once again disregarding white), you get a rainbow ufo sent across the screen. If you destroy the rainbow UFO, you are sent to a bonus round that is determined by the color combination used to unlock it. If you successfully meet the objectives in the bonus round, the game rewards you with a Fever time that allows you to hit jackpot and super jackpot UFOs for a ton of bonus points.
The feature meter can also be used for other methods as well. If you hit 4 invaders of one type in a row followed by 4 invaders of another type, all of the invaders will turn to a specific color (usually last shot enemy from what I can tell) rewarding you with massive same color bonus points. If you hit 8 invaders of the same type in a row, the game rewards you by turning all of the invaders into UFOs which drop item upgrades. This gives you same type bonuses.
If in the process of building the feature meter, you destroy an invader that won't continue these chains, the meter resets and you have to start again from scratch. As with the other chains, White does not reset the meter (nor build it) as it once again is considered a "dead" invader of sorts for all purposes but the level chain.
You can also be rewarded points for same column and same row bonuses if the row or column as the wave starts is at least 4 wide or 4 deep. They don't have to be in the same column when you destroy the invaders so long as you destroy the 4 invaders that made up that column or row in a row without interruption. You can have this bonus multiplied if you repeat this action for a second column or row for a 2x, 3x, or 4x bonus depending on how many colums or rows you've destroyed in this manner in sequence. White's do count here, so be sure to look at those white invaders to make sure you are hitting them.
