I'm afraid that I can't agree with Flying Battery, the bit before the loop on act 2 is straight up awesome.
Though a good bunch of the zones have pretty similar approaches to the same theme meaning it's not hard to go either way, the more varied ones like Angel Island, Hydrocity and Lava Reef are more the exception if anything.

I prefer Act 1, it's way more in-your-face which I think suits the beat of that track. The subtler "whaaooms" in Act 2 just aren't as satisfying.
That's my problem with the Sonic 3&K tracks - I feel like they slow down between acts. With the exception of Hydrocity, of course.

Only opposite I can think of is Colours. Most of the secondary themes I find a lot better than the originals, like Planet Wisp - Act 3 and Aquarium Park - Act 2.

Subtler "whaaooms" is an amazing description by the way, it actually works.
I take it on a zone by zone basis really, for example I much prefer Ice Cap act 2 to the first which I don't really rate all that much even though both themes are really similar, in that case I like the more minimal approach but other acts I might prefer the ones with the faster tempo.
What I found interesting in Colours was that one of the remixes would be similar to the act 1 theme but usually tinkering a few things like cutting to the heart of the song a bit faster or a few minor variations, meanwhile the remaining theme is a more noticeably diverse remix. So you kind of got the Sonic 3 & Knuckles style variations as well as ones that took it a step further.
