Backing up your phone is a totally separate process - that backs up the entire thing. If you restored your backup, it would restore your iPhone to the state it was when you backed it up - that would get you your saves back, but you'd lose anything else you did on the phone since then. Unless of course you backed up since then, then your backup wouldn't have the apps no more.
I know that it warned me, but like I said... I assumed the backup process included any data associated with the app. In this instance, restoring from a backup image really isn't useful. I assumed the backup replaced the existing app on my computer with the updated one on my phone that has a save in it. It should be that way, but unfortunately it's not. One more sign that Apple really didn't think this through as a gaming platform.
