Yes all game saves: Wii disc, Wiiware, and VC save data gets carried over.
I got it to work!! It was just my damn Mii Channel save data. Corrupted. But I reformatted that, lost some ancient miis i didnt care about, and now the transfer works.
Redownloading will still suck ass.
Honestly though, despite all the headaches involved, the fact that my launch console at the tender age of six years was able to do all this, and that the only hiccup in the consoles lifetime was mii channel data becoming corrupted, it speaks volumes about the quality of product Nintendo generally produce
OK, after pulling the power on the Wii U, restarting, going back to the Wii channel and restarting the transfer app, it started where it left off and managed to finish.
Wait, I have lots of WiiWare/VC downloads and there's no way I can fit them all on the Wii System Memory. I presume that stuff originally saved on the SD Card transfer as a Wii Shop license?

Crap, what do I do. While watching the Pikmin run around on the Wii, this popped up:
"An error occurred while accessing Wii system memory. Refer to Wii Operations Manual for details". Do I just restart the Wii.
EDIT: Nevermind...I guess it quickly recovers to the point it died. I guess my Contra Rebirth save data is corrupted or something because it keeps stopping at "Con...".
EDIT 2: Damn everytime it gets to 70% is just stops and says an error occurred. My Wii hasnt given me any problems since launch until now...
My biggest concern with this process was that I have a large library of VC games saved on an SD Card, and the Wii-Wii U transfer would only move the games on the Wii hard drive. I copied a bunch of games from the SD card to the Wii desktop before doing the transfer, totally unnecessary. I used a second SD card for the System transfer, and while it looked like i'd have to redownload every single game from the shop (A slow, painful process as I'd learned after replacing a stolen system), I simply took my old SD card housing all of my games from the Wii, put it in the Wii-U, and they're all their, working and I don't need to redownload anything.
Kudos, Nintendo.
EDIT: Forget that! I just happened to try one of the games I'd also copied to the Wii harddrive before the system transfer, anything that I had moved was now authorized to play on my Wii-U, but for everything else it gave me a "This game cannot be launched from Wii Menu" or some such message. Looks like I will have to download everything all over again. I really hope they do some day enable Gamepad support for the VC, that assumption was a big reason why I preordered it months ago.
If I reformat my Wii's memory, i'll still be able to transfer my Wii shop data just fine right?
EDIT: Bleh...had to reformat everything, moved the saves I could, and it transferred my shop data just fine. No more Smash Bros Brawl, Mario kart Wii, or Metal Slug data. Sonic Colors either I think. At least I saved both Zeldas and Xenoblade.

I just reformatted my Wii after moving all the saves I could to an SD card manually. Transfer worked just fine after that, and my Wii shop download list was 100% intact. Downside? I lost my Mario Kart Wii, Brawl, and Colors saves, as well as the fact I have to run each game once before moving its save data from the SD card manually.
Oh well, at least I recovered a good percent of my stuff.
So nothing on the SD card gets transferred (only the licenses). That sucks. My SD card has every Wiiware demo ever released on it, and I don't want to redownload. Time to say goodbye, I guess.

Now that it's moved over, none of the games on the SD card will launch and I was only able to copy over Cave story from the SD card to the system memory before it said I'm all out of Wii blocks and to free up space?? So I can't launch content from the SD card and basically the fridge is back?! Please tell me I'm wrong and I'm overlooking something obvious.

I was actually just going to use the Wii's system memory to store the re-downloaded games rather than even bothering with the SD card, since my Wii U has more space.
I didn't realize that the Wii Mode limits the amount of blocks, though. It has its own dedicated bit of memory and doesn't tap into the Wii U's overall memory for storage.
Pretty annoying. I'm glad that the Wii Shop Channel flawlessly tracked my purchases at least, with the transfer being smooth in that regard. I can take my time deleting and re-downloading games to the SD card because they'll always be there. Still I wish there was another way.

I wouldn't be surprised if the Wii wasn't designed to handle more than 512 MB of onboard memory, period. Notice how they should've been able to upgrade it in future releases but never bothered to do so?
So Nintendo's transfer process:
a) makes it impossible to trade in your Wii for a Wii U; but
b) deletes everything off of your Wii; so you can
c) trade in your Wii for store credit to use for new Wii U games?
or d) keep hooked up to a second tv for playing wii disc games?
Secret Nintendo plan achieved?
Seriously though, you'd think a proper, account based transfer system (download a utility on your Wii when you're ready to send it off, then a pre-loaded utility on the Wii U can transfer it over at any time) would lead to more Wii U sales, since more people could trade in their Wii's for a new system. Now there's less incentive to get rid of an old Wii - which could in turn keep people playing Wii and Gamecube games, instead of Wii U and Wii games. Hrm.
Also, in hindsight, it's clear as day that transfer meant it goes from console a to console b, but I really had it in my head that transfer meant it would move a copy from a to b, and you could still play your games on both consoles. Seems fair enough, since you bought them. The "Nintendo doesn't want people selling Wii's pre-loaded with VC games" excuse seems pretty lame - why would Nintendo care? As long as their system only allowed those games to be transferred to one Wii U (they could then be transferred to OTHER Wii U's, of course), Nintendo's not losing anything.
Still have no idea how to play my SD card/off system content, looks like I'm gonna have to call Nintendo support about this today if I have time and see if they know a workaround, not pleased at all about this.
I am reading this thread, but it feels like I'm seeing conflicting information. I'm a bit confused. I hope no one will be bothered if this question requires re-answering an already-asked question.
I want to do a system transfer tonight. On my Wii, I have almost nothing saved on the system memory. Just about everything is sitting on the SD card currently in the slot. And that SD card is nearly full. Am I supposed to transfer stuff back to the Wii (it won't fit, obviously)? Or am I supposed to get a second *blank* SD card? Or something else?
Well, after spending half an hour on the phone with two different poorly trained Nintendo customer service reps, and after explaining 500 times over and over to each of them that No, I'm not still trying to play VC games on my old system and that the actual problem is that I can't launch VC games from my SD card after transferring to my Wii U, they finally decided to open a trouble ticket with a supervisor who will hopefully get back to me tomorrow.
Hiya.
Trying to continue the transfer process on the Wii, but it appears that I need to install a update.
However, despite having network connectivity, it craps out with error #32007, and Nintendo's tech support page for this error isn't helping.
Are Nintendo's update servers getting hit hard or something?
