infamous doesn't have the best ending of all time IMO but it's one of the few games I've played where a twist is foreshadowed the entire game without becoming totally obvious - and it pays off superbly as a result
The Final Boss is brilliant and afterwards you have to go to your house to get the credits rolling, but before that you can go around the world talking with every character and they all have something to say, it's amazing. Small details like getting a phone call from your dad if you didn't pay someone back also makes it even more awesome.
Mother 3:
The Claus boss fight had me in tears, afterwards having all the characters talking to the player and taking the door knob with you was so touching.
There's more stuff like 999, MGS3, Portal 2, Persona 3, Nier, and To The Moon.
Mass effect 1. I ve come to be indifferent to bioware and worse but still mass effect 1 last couple of hours are unbeatable for me. Fantastic pacing and generally an awe inspiring end to a great game.
The whole game was pretty mediocre and then that ending comes and ends up being the only game I've ever shed tears over. The way it used the gameplay systems to highlight what was happening was brilliant, my body was not ready.
I really liked FF9's ending. The credits showing your adventure from start to finish. All the ups and downs. Really made me appreciate the game after the usual over-the-top final battle.
Persona 3:FES, The Last of Us, and Red Dead Redemption have some of the best endings in a video game.
Edit: Metal Gear Solid 3 had a great ending, that salute, tears, just manly tears. I wan't to praise MGS4 for closing up all of the MGS series insanity with its all too tidy ending.

The first Dead Space is incredibly similar in this regard. It's evident on a second playthrough that the game drops so many obvious hints at the twist(hell, it even literally spells it out), but you're still not expecting it.

Mass Effect - That ending few hours was amazing, and the credits song... Perfect. Deadly Premonition - WOW what a roller coaster of a crazy, sad, wonderful ending. Persona 4 - It really leaves you with a nostalgic feeling quite similar to that of a great school summer break or something. Amazing cast with a great sendoff. Silent Hill 2 - I don't feel I need to say anything. Probably the greatest ending to a video game story. All of them. Silent Hill: Shattered Memories - This was one heck of a great ending, and the

really? That was one of the shortest, most abrupt ending ever, and I didn't even understand what was going on or the significance of it until reading up explanations online.
Afterwards i kindof liked what they did, but still I'd hardly call it one of the best endings ever. especially after a 60 hour struggle
The Witcher is the first one that comes to mind for me. 6 years later and some people still don't get the ending. Not cause it was confusing, but because they had some respect for the audience and didn't spoon feed them everything. But some people desperately want to be spoon fed.
