As said in the stream, they chose Link, Samus and Peach because those were the games Kamiya liked the most and the characters he thought fitted the best, there's nothing else to it.

I don't know what you're talking about. The trailer for Smash 3DS showed Smash Run, Classic Mode, Home Run Contest, some sort of Adventure Mode type thing, and a bomb Home Run Contest, among other things.

To be honest, in that interview I feel like they tried to downplay the shock of the sexuality. The guy would bring up instances of his surprise that this crossover actually got the go ahead, but all the interviewers would say is that Bayonetta's "style" looked "cool".
