It means that the Senate can't use the threat of an investigation to hold the nation hostage. The Senate investigation was quickly turning into an congressional attempt to exert leverage on Trump so they could get their agenda through.

I think she knows what's up. She knows Mueller will run a tight ship, and she wants to keep the leaks coming. Best way to do that is with multiple investigations, especially ones where congress is involved.

At some level, the narrative he helped to spin of Hillary Clinton being a criminal - "Lock Her Up!" - helped Trump in convincing people that, whatever his own shadiness, he was the better alternative. So the admin may feel indebted to Flynn for that.
