It's an impressive balancing act for sure. I am certain that Nadia would be a much more fondly remembered and recommended series if it wasn't for the presence of the unforgivable island episodes. Even though you could and should watch the series without experiencing them the work has still been permanently tainted by them.I followed the guidance of The Nautilus Story (like other times) on old DVD material, as I don't have the new Blu-ray set, yet.
What never ceases to amaze me is the tone of the show; I mean, what ultimately remains in your memory from this is the accomplished sensation of an extremely enjoyable and righteous adventure show, but without being too indulgent as it follows that haunting and obscure mysticism that Mr. Anno, Mr. Maeda & Co. made very well in incorporate to this kind of genre series (on Mr. Sagisu's work, along with proto-Evangelion electric fanfares are eerie tracks that also reflect this very well).
The shift of impressions about the Nautilus, from its heroic crew protecting the seas, to that vision of a desperate bunch of renegade people who carry the burden of an spiritual do-or-die battle to wipe the errors of their own past. That leaves a powerful sense of this series' scope and conflict represented beyond that actual human civilization of the time, but that reflects on the human nature.
The Neo-Atlanteans carrying a legacy, the Nautilus/New Nautilus as the opposing force, all of them committed to the same conflict since they landed on Earth, but now also perpetuated by the created humans. Following their origin's sin, dangerous ego and continuous misfortune. All that strikes what I find is a right balance between immobile fate and own-existence despair, and otherwise the troubled nature (to the point of being annoying) of Nadia and her sometimes tragic heroine stance would have fall flat.
Maybe the intensity of this is something to be reminded of time after time, with each viewing.

I'd say. Different goals, different environments, different solutions for a different day. It's what I'd expect from the Lupin series.
