I'm not sure that's true. I tried to backup HL2 using Steam's backup feature (and Valve games store saves in the game's folder) and when I restored it, found it only backed up the core game files. From the time I've spent with it (about 2 weeks), I'm not finding it difficult to get a full game going. Sometimes I'll start a campaign on my own and it'll be full within a few minutes, playing with the AI isn't that bad actually.

Game saves are either in the steam folder, in your my documents, or the Appdata hidden folder in your user/docsandsettings folder.

Originally when I first heard they were coming out with Steam Cloud and what it would do I thought it would be a gimmick. After using it in two games now (Trine and Torchlight) I am a believer now. I traveled between my parents' house and my house and thought it was incredibly awesome that my save game followed with me without having to do anything.
