Closing the eshop should not matter, you can if you want to. The 3DS OS home screen. Yes, none of this is overly complicated, you are thinking way too hard.

For anyone having trouble adding funds in the eshop, I got mine to work by not using my saved card, and then saying no to saving the card. Don't know if it actually matters, but it appeared to matter for me.

It is far superior to Download Now. It's more reliable for example.

Its risk of getting error and having to start over is much, much, much lower. And can be faster.
