She appealed after the match was over and she had lost, when - also according to the rules - she (or her trainer) apparently should've appealed (officially) during the match. Just look at the official excuse justification the judges gave.
The match was over right when they made the mistake and right when they appealed.
 
Still can't figure out all the tape on Archery hats when the logo is the same as on the shirts.

And hey! NBC ends coverage in the middle of a match!

Not a fan of the placement of the olympic flame. I thought it had to be visible from inside AND outside the main stadium,

That placement seems to be very non-inclusive of all the other sports. Sort of athletics is all that matters.

I know going to events in sydney, looking up and seeing the flame really gave the feeling you were at the olympics

Didn't they re-start the last second multiple times ? Yes.
Did she refuse to keep fighting during the match and appeal the timekeeping ? No.
Did she appeal the decision immediately after the match when she had lost ? Yes.
That's it right there, as cruel as it is. I doubt it's a new rule either, so she probably should've been familiar with this.

I don't think the time of appeal was ever the issue.
 
It is, actually. They refused to overturn the decision of the judge/timekeeper after the match was over, that's their official excuse/justification for Shin Lam not getting the win - she should've appealed during the match, not once she had lost. It's the same in many other sports, where you can't appeal the decision itself after the match, such as football (though there was a recent ruling - I think - at CAS where a yellow/red card was successfully appealed).
That's not their excuse. Their excuse is that the timekeeping is up to the referee, and they can't change a question of fact.

"It is for the referee to decide how much time remains. The referee confirmed the last hit. Neither the DT (the technical director) nor the refereeing delegations can change a question of fact. The DT decides to reject the protest."
