I don't doubt the shot of him taking off is really him inside the cockpit. However, the shot of the flyby over the flats is probably a VFX shot. It just doesn't make sense there is ZERO camera shake or vibrations when the camera is supposed to be on the ground. Considering the amount of force the plane generates as it flies by that close to the ground, you'd have to secure the camera deep into the ground, and even then there would still be vibrations. Let's put it this way, if we were to add a CG plane in a shot like this, there would be some sort of camera shake added in as well to make it feel more real.
That's cheap tech.
Movie tech is far superior then this. They could make a larger frame and simple cut shakes out of a picture entirely if the center area of that picture is intact which shouldn't be much of a issue. The biggest problem like cruise mentioned is lightning.
